When trying to lock the car via the central locking button on the key the door locks go down then straight back up again (lock then unlock), as though the car is detecting one of the doors, boot or petrol cap is open. If I press the lock button this repeats until on the 5th attempt the car locks fine - it always locks on exactly the 5th attempt!

Try to monitor lock/unlock commands with VCDS in graphic mode. You need to find from what circuit the locking command is coming from. I don't have Amarok WD in front of me now, but I think there are some possibilities: inside lock/unlock switch, door lock cylinders for mechanical locking/unlocking from outside.
